چکیده

Normal mode analysis has become one of the standard techniques in the study of the dynamics of biological macromolecules. It is primarily used for identifying and characterizing the slowest motions in a macromolecular system, which are inaccessible by other methods. This text explains what normal mode analysis is and what one can do with it without going beyond its limit of validity. The focus is on proteins, although normal mode analysis can equally well be applied to other macromolecules (e.g. DNA) and to macromolecular assemblies ranging in size from protein-ligand complexes to a whole ribosome. By definition, normal mode analysis is the study of harmonic potential wells by analytic means. The first section of this chapter will therefore deal with potential wells and harmonic approximations. The second section is about normal mode approaches to different physical situations, and the third section discusses how useful information can be extracted from normal modes.

Vibrational and thermodynamic properties of wadsleyite: A density functional study

[1] The vibrational properties of Mg2SiO4 wadsleyite have been calculated over a wide pressure range using density functional perturbation theory (DFPT). Both the normal mode frequencies and their volume dependences are consistent with the available Raman and infrared data. We provide detailed information about vibrational properties that are still not experimentally available. The vibrational ...

Ab initio calculations of f-orbital electron-phonon interaction in laser cooling

Results of ab initio calculation of electron-phonon interaction in laser cooling are reported and compared with the values estimated using analytical harmonic potential approximation. Electronic band-structure changes due to normal-mode ligand displacement are used to find the energy change in f-orbital optically active electron at the gamma point. The band-structure calculations show that the ...

Quasi-harmonic method for studying very low frequency modes in proteins.

A quasi-harmonic approximation is described for studying very low frequency vibrations and flexible paths in proteins. The force constants of the empirical potential function are quadratic approximations to the potentials of mean force; they are evaluated from a molecular dynamics simulation of a protein based on a detailed anharmonic potentia!. The method is used to identify very low frequency...

A Modified Energy Balance Method to Obtain Higher-order Approximations to the Oscillators with Cubic and Harmonic Restoring Force

This article analyzes a strongly nonlinear oscillator with cubic and harmonic restoring force and proposes an efficient analytical technique based on the modified energy balance method (MEBM). The proposed method incorporates higher-order approximations. After applying the proposed MEBM, a set of complicated higher-order nonlinear algebraic equations are obtained. Higher-order nonlinear algebra...
